The other pipe fitting at the bottom of the skimmer is to allow you to hook up another skimmer or main drain in "series"........it's plugged with an insert and not used in your system.

Put your hand in the skimmmer and swirl the water over the dormant hole or put a stick in there and stir the CYA out allowing it to go into the active suction line and into your filter.
