I had a similar problem (see this thread: http://www.poolforum.com/pf2/showthread.php?t=6295 )
I ended up having the Jandy tech replace the high limit switches under the two-year warranty.

Aqua medic replaced the hi limit sensor yesterday, all is good!

Mine failed last week for the third time. This time they replaced the entire head assembly that contains the Hi-limit switches. The explanation was that sometimes the head assembly develops small leaks that cause the switches to fail.
Sounds more like a design flaw to me, which could continue to cause problems after the warranty expires.
